It's probably more complicated than just having something like top running. There are a lot of things involved, if it's just a pure java application running, are you running out of memory, is the CPU usage high, load average high? What type of application and how many users are using this server? Any databases on it? It could be a number of things, you're question is vague, come back with details and we'll probably be more helpful.

There are many things you want to check :
- Make some load testing on the websites using tools such as JMeter
- Profile your applications using a profiler
- Check if your code is well written(Threading, objects which should be closed, etc.)
- Heap size allocated
- Do you have enough ram? Are the applications non trivial if so you need to have at least more than 512M of RAM.
- Is the machine running too many services (MYSQL, Apache, etc.)?
- etc.
