Is it possible to run OCR on new .pdf- and image-files in a spesifc folder on the server? Today the schools in the region was presented a tool that do exactly this, but of course this only runs on windows.

Sure. Just combine any cronjob (regular intervals) or inotify-based tools (on demand) like 'incron' with a script that checks the file is no longer written to (SCP, file copying, FTP?) and runs the actual OCR commands.
