i dont know how you have implemented quota in sendmail but we have implemented native file system based quota on users home directory. We are running Postfix. Some time we also face the same problem.First we try to toggle quota by quota off and quotaon. In some cases,it reads quota file(aquota.user)again and it refresh. If it doesnt then run quotacheck. It will take time but in 99% cases it solves the problem. Also check file permission of aquota.user file(or group file which ever is applicable).
