Do you mean using a script or directly from the command line?

If I understand correctly the problem is to move a file which already resides on a remote server, to which you have only ftp access? The only command in ftp that can move files is rename. You can simply rename it changing the path. A problem arises if the administrator of the remote server has disabled some commands, rename included. In that case you can only download the file and upload it again in the new location.
