Best gui scanners and cleaners for rootkits, etc.
What are the best ones? What are the plusses and minuses of one's you've tried?

I wasn't aware there even were rootkit scanners with GUIs. I have certainly never used one at least.

There are not many gui based ones though people do write gui wrappers to them (nmap has a wrapper).
Nessus comes with a fully server install and web stats if you like so yeah that is probably the best example.
Problem with gui is this - to make an alteration to your software it takes longer, and security software often has to run without the assumption of a windowing system (X).
Even nessus will run only with text output.

Yes, there are quite a few now as linux becomes more user-friendly. But of varying quality, though.
As soon as I know how to make some alterations, I'm sure I'll not use the gui. But right now, I don't even know how to unpack a tar file. Lots of patches and holes in my learning so far... Still a

Rkhunter and checkrootkit via commandline is too easy to be concerned with gui's
I also agree with the last reply above me mentioned 100%!
rkhunter --update
rkhunter -c -sk <--- will check all and skip the key presses, you can scroll up to read in terminal when the scan is over or have it print out...just read rkhunter --help.Doesn't get easier than that.
