I've under my /etc/X11 two files named XF86Config and XF86Config-4, what are the differences between these files and what Do I have to put where?

If you want to see the exact differences, try:
diff XF86Config XF86Config-4
And the real difference is that the first is used by XFree v3 whereas the second is used by XFree v4.x.
For the exact configuration, if you really don't know what to put in it, you have configuration programms like xf86cfg or xf86config which may help you.

gentoo uses Config-4 one, so if you're using gentoo it's probably the file it reads.

Xfree86 has "some" backward compatibility.
The 4th versions try to read XF86Config-4 first, and if not available they look for XF86Config.
If you have XF86Config-4 it is likely your distro use it.
So if any modification will be necessary it should be done to XF86Config -4.
