If most of the directories (/boot, /home) are on separate partitions?

bootable partition must be the one where you installed lilo or grub

Do not use the boot flag for Linux. Period.

As already stated, you don't use the boot flag (active flag) for ANY Linux partitions.

Beyond that, GRUB is normally installed to the MBR---not to a partition.

Hi,

I'll put it another way; The boot flag is not necessary for a GNU/Linux install.

As for your '/boot' & '/home' being on different partitions then you would handle this via the static file '/etc/fstab'.
