Vmware changes pre-installed linux configuration.

Hi, Everybody.
In my computer I had already installed some linux like Fedora Core8 and Windows XP, and today I installed vmware workstation 6.02 on Windows.
Using vmware, I tried to boot my phsical hard drive and in that case x server and network configuration of linux had to be changed!
Whenever I really boot my linux after using vmware, I have to rechange such configurations to its origin.
Is there any other way to correct this problem?
Any advice you may have would be very much appreciated...

Either configure it as a independent, non-persistent disk or discard the snapshots?
