Are these files on the web or your hard drive? If the web, right click the link and select open in new tab/new window.

Same windows as what??
How are you opening the file?--what else is open first, etc.?

Depending on the application, when you open multiple files, there are various ways of switching between them.

You can configure Konquerer (settings menu), or you can simply right-click on a file and you will have several choices how to open it.
Mine opens a pdf in a new window, but that might be related to what App it defaults to (kpdf in my case)

konqueror -> Settings -> configure konqueror -> file associations.
put pdf in the pattern box
Click triangle by Application, click pdf

Make sure kpdf is at the top of the list of preferred applications.
Click the Embedding tab
Click "Show file in seperate viewer"
Click OK
Better now?
