Transparent proxying seems like a wonder uptopia or something, but seldom is. Authenticating a transparent session is always a hack, essentially you have to perform a man-in-the-middle attack on your own users, which is horrible. Do th right thing, and configure the browsers to explicitly use a proxy, and it's so so so much nicer and simpler. You might want to look at making the browsers use a proxy.pac file stored on a central server to pull proxy configuration details from. That way it is easy to change the configurations for all browsers and you can have a much nicer and more flexible environment.
