If it is installed with zypper it will be done in one step, much faster, and without the possibility to specify configure options ?

Right...is there a question? Zypper is much like yum, in that you tell it what package to install, and it gets the pre-built binary from a repository, along with all the dependencies, and installs them.
Building from source gives you more control, but often times packages are built with the most common options already built in...the need to compile from source these days is rare.
