Question Simply learning how Linux works

I have used linux for some time now, but i am always at a loss to explain how all the programs work and the structure of the hard drive. For example, in windows you have program files for all programs, and documents and settings for all documents and...well settings but in linux, I dont know whether to save my documents to home or bin, where to start a program from if shortcuts are not working and where to look in the hard drvie. Could someone please explain to me where things are stored in linux, or point me to something which could help me. Thanks
