Ok I'll make it quick and simple. Can I reformat my windows partition without damging my linux partition?

You should be able to.

If you are planning on re-installing Windows, make sure you have a boot-floppy that works to boot Linux. Windows will clobber you Master Boot Record, and take-over booting the system. That means it will boot straight to Windows without even thinking about Linux.
