Hi...All, Is there any way that how to protect main folder with password on Ubuntu, CentOS?

Are you talking about your home directory? Ubuntu has the option to encrypt your home directory when you install it, and I think you can also do it after the fact that it is installed. Truecrypt can also be an option for you, and you also have pgp/gpg as encryption that you could use. As far as using a password for directories, even if it were possible to do it like so, root would still be able to have access. Encryption is what you want to thrive for as far as protecting your information.

In addition to the post above, you could always just make a separate user account for the person you don't want getting into your files, and then not give them your password.

I need to protect folders which are going to store in the USB external HDD, not in local machine. And that hard disk will often be giving to everyone employee for temporary backup purpose. Now every user is having root access on their local machine and they will be able view other's folder when they connect that HDD in their machine. Is there any way by which we can protect the main folders of every one user even from root by giving their own password?
Does true crypt has this ability?

Yes it does! I highly recommend that you check it out, as using truecrypt, you are able to create individual partitions on whatever disk you may use. Here is the site - http://www.truecrypt.org/
