Since no one has answered this I'll have a stab. My opinion is that this is probably a hardware issue. I have worked on computers (hardware wise) for 10 years but have never come across this particular one. The most likely cause is an irq conflict since they are both running off the pci bus. Since the connections are fixed, and therefore not moveable, you may need to investigate the BIOS settings.Try different settings on the parallel port in the BIOS. If you are not using the serial ports try disabling them in the BIOS. Also have a look at the /var/log/messages and see what the kernel is reporting during the boot phase. You may need to contact the motherboard manufacturer to see if they have any ideas as to how to resolve this.
