Partition Table Alignment

I am trying to install Fedora Core 2 on a new machine (I've done it a couple of times before, but on different machines.) I get a message that says that the partition table is not aligned... and proceeding with an install can cause damage. I split the 120GB HD in this computer into a 60GB NTFS partition that held Windows XP (I'm usuing it right now) and 60GB of unallocated space. Is there a Windows tool that can "align the partitions," if that is even something that can be done. All help is greatly appreiciated, and sorry if this seems like a dumb "n00b" question.

i had the same problem. i got around this by installing red hat 9 and then installing fedora using the existing partitions. the same warning will come up when installing fedora but you can ignore it.

Was Windows still bootable after all of this???

yes windows remained bootable. there are other ways around this but this was the easiest to do, for me at least.
