Mouse problems with multi head Xinerama on Ubuntu

I am trying to set up multiple monitors with 2 graphics cards on Ubuntu. When I am greeted with the log in screen, it seems as though everything is working correctly. However when I enter the desktop, one of my screens goes blank and in order to click items on the working screen, I have to click at the corresponding position on the blank screen (which shows my mouse pointer). I have a feeling that the mouse pointer is offset by one screen. Any ideas how to fix this and why it works at the log in screen?
