Many files in a drive missing

I am having inspiron laptop 1545 with win vista, win 7 &Ubuntu 12.04.2 i had downloaded some pdfs (50) from internet. I wanted to rename the filenames with the headings of each document. Now linux allowed me to copy the headings and then paste it on the filenames. <b>but windows showed me error </b>. As linux allowed doing this copy the& paste, i went ahead and renamed all the files in folder & subfolders. Some files i remember to be saved with the\ and / in the filenames.The filesystem in which these files were present was NTFS. After this i booted in windows & the files were missing. Thinking that the problem was more of errors in HDD, i did run chkdsk onto the file system. But to no avail. Still files were missing. After that i ran a registery cleaner software. This software showed me lots of invalid entries corresponding to all of these files. But i did not delete these entries. Thinking that the files were permanently deleted, i ran a file recovery software called R studio. But it was also not able to recover those pdf file. Please suggest ways to recover these files. "\" is an illegal character on NTFS in Windows. Can you still see the files in Linux?

Maybe you should give us an (approximate) example of the actual commands and data you used? Because I'm not getting it. Also what does 'ntfsls -aFfilRsv /dev/your_NTFS_partition -p /path' return? (Note "/path" is the path where the documents were or are located. So if it for example was your desktop directory you should use something like "/Users/ntu929/Desktop".)
