Linux USB boot, windows files delete, and replace automatic

Hello there,

Totally newbie question,
I have a system which runs Windows Embedded.
The system uses either 2 x 256MB DOM's, or one 512MB DOM's.

Now I wish to change it up a little.
I need some automatic, which will locate files , directories and sub-directories, ( of my choosing, I already what what they are called, be it on a 256MB, or 512MB DOM ) .
Delete them, and then copy in files, directories and sub-directories.
With no user interaction or questions, or anything.

I have done this before to a certain extent with a USB bootable, using a crude hashed together version of Freedos, but it was slow, and long drawn out progress.

Also did this with crude version of Freedos, and power archiver, where it would copy the extractable exe to the main dom or C:. modify the boot.ini to run the extractable exe, which deleted and replaced the files, then rebooted.

I am looking at some form of linux boot usb, to be able to keep it automatic, not allow user interaction, and a simple message to reboot, when it done.

I basically, want the person to have the stick, put it in the computer, it will delete the relevant files, automatically, and then put in the files, directories, sub directories, of my choosing, and then finish, and tell user to remove stick and reboot, or just reboot .

Obviously its possible to this, what I am asking, is whats the easiest for me, to implement, and the easiest for me control.
Meaning telling it what to delete, copy , replace, etc ?

Which version of linux would you choose, and what method.

Files to be replaced, will either be a on FAT16 or FAT32 DOM.
Files are not windows system files or anything like that.

roughly about 150MB to be deleted, and 150MB to be copied.

Any help, advice appreciated it .

Lubuntu? but any should be able to do that so choose one that you have experience with. If you want modified version of Lubuntu thick option: preserve files after reboot in Unetbootin.
