books and online documentation is what you need. it could take forever to teach someone about linux over the net. this is more of a questions about linux site.. not a teach you how to use it site.

uploading files to your university, might want to get with the IT department there on how to set that up..

Trickykid is right about books and online documentation being the way to learn something like shell scripting.

If you decide to use the Bash shell, a good start might be the Bash Scripting Guide at the Linux Documentation Project. The LDP is home to much Linux documentation in general, so check out the other materials on site as well.
