java vm help

ok i have a question. thats why i'm here.

when i install something either with tarballs or by running a binary like for java virtual machine (i dont know how to tell whether one is for plugins and one is for standalone apps or if there is a difference in any way) does the machine automatically install all the separate parts into the proper dirs of /usr/lib /usr/bin or whatever applies, or do i need to be working with the files already in a certain dir? i can't see java things on my web browser despite having installed it (i think) so i wonder if its in the right directory.

here is what i think... this is somewhat unrelated.

in windows, it was like this.

>program files
>>program-- and all the files are sorted by program

whereas in linux if it is not a program intimately connected to booting, the separate running files would go into their respective folders in /usr. is this a correct assumption?

one more question

one other thing...

my college lan had a messed up proxy that made it a pain in the butt to use ftp. i started getting into open source stuff and with mozilla my friend showed me how to set up the special ports, which for my ftp was 2121, but it doesn't work in linux. obviously, this is a problem as soon as i want to get a big thing like garnome, which my same friend back home tells me is better than gnome. i dont know if any of you can help with this without being steeped in knowledge of my lan, and the tech people here say they don't offer help because they don't offer support for linux. i don't want to step down that easily, though. this takes a back seat to the first thing, though, about the installing question. any hints?
