is it possible to create the partitions with say redhats installer, reboot the system and not create partitions with knoppix. will it just copy over to the made partitions?

If you use the Knoppix installer script (either knx-hdinstall or knoppix-installer), you will have the option of using cfdisk to create your partitions, on either drive. The installer script will allow you to select whatever partitions you want for root and swap.
