The MySQL database itself will be kept in a separate location. Remember, that the DB is not accessed via "editing the file," rather, you give the user access to the db using the username, password and hostname you've given them.

If you've set up the MySQL db already, it's just a case of granting access:
There's a couple of good sites on the net which will let you know how to do this: take a look at the "GRANT" syntax on the page for example.
