I can't speak on every .run file there are two many for me to look up and verify. Generally speaking, excutables are executed with a ./filename from a terminal as root or su -. Some install scripts use the sh filename bit. Just have a look at any documentaion or faqs at the site where you download the program or script. Also anytime you're installing from source, look at the readme, or install files.

Use the SAX2 tool to turn on Accelerated 3D.
If your card is not supported by ATI's drivers, you are limited to the open source drivers. They STILL support 3D (not optimized, so don't expect stunning performance). Fiddle with SAX2. If you screw up, you can always log in as root and run the SAX2 tool from the command to get your settings back...
