Files (and Directories) that start with a dot are hidden. This will create a hidden directory called hiddendir:
mkdir .hiddendir
Hope this helps.

EDIT: An already existing directory can be moved:
mv Directory .Directory

One might find it easier to hide a directory that already exists without command lines. To do this all you need to do is right click the directory and select rename. Next you can just place a dot in front of the directory. Many directories which you just place a dot in front of will not hide until you completely exit out of the File Browser. From then on any new File browsers you open will have the directory hidden.

If you want to hide it from other users on the system, a hidden directory is not going to do the trick. In that case you need to change the permissions to 700 (rwx------). Not sure if the directory is visible to oters after that (I always play that by the ear) but others will not be able to see the content.
