Go on with the partitioning, you will get to play with the MBR when you install a bootloader (GRUB or LILO).

Well, man, you don't describe your problem very in deep.
I guess you need to know which are your windows partitions (i.e. /dev/hda1) and leave them untouched, and then create/use another partition for the "root" file-system and a second one for swap (kind of windows pagefile.sys file)

My setup:

fdisk /dev/hda
p (print partition table)

/dev/hda1 * 1 278 2233003+ 83 Linux
/dev/hda2 279 295 136552+ 82 Linux swap
/dev/hda3 296 556 2096482+ 5 Extended
/dev/hda4 557 1222 5349645 c Win95 FAT32 (LBA)
/dev/hda5 296 556 2096451 6 FAT16

Choose your modifications and then use 'w' to save them or 'q' to quit without.
