File Permissions messed up

I did an rsync to copy files from an old server to a fresh install - and now all the file permissions are out of wack.

i have home directories and shared directories.
I went in to the main directories on by on and changed the permissions- but this only changed the permissions on the highest level - all the subdirectories and files are still out of wach - how do i set permissions to ripple al the way through the directory tree. (each share will have different permissons)

please help
