/usr/local/ is not managed by your package manager. /usr is. Refer to http://refspecs.linuxfoundation.org/...3/fhs-2.3.html for the standard details.

many-many years ago there was no /usr/local/bin, or at least it was not really useful. This dir was originally planned to store apps which are not part of the original OS, which do not belong to any official package, but you want to use it. A typical example could be the program less on unix (and the other tools taken from linux). Nowadays it is a bit mixed because those softwares are usually installed into /usr/local (but partially into /usr/lib).
