Linux kernel can be configured (editing .config file) with several tools:
make config for console only mode
make menuconfig for ncurses mode
make xconfig (or gconfig) for graphical mode
However, is there a tool running under Windows to configure a Linux kernel ?
I don't want to pollute the server i will build with unnecessary librairies, and I have already a Windows client.

Pollute .... then you mention Windoze in the same sentence ...
I imagine somebody has already done this, but I hardly consider make (or even ncurses) "polluting" my servers - xwindows I can understand you not wanting to do. SSH (putty) across and just do it on the native environment.
You need to install Cygwin.
Then you need to add at least the follwing packages:
patch, gcc, make, libncurses-devel (in case you want to use "make menuconfig").
