Since you're running custom linux, on a custom board, and provide no details about EITHER, we can't really do much to help you. A 'regular' version of Linux could have the ulimit increased, to enable more files to be opened. In your case, though, chances are it could also be a poorly written program, that's leaving files open. Check your code, and up your ulimit.
