I had the same issue with wheezy and RTL8111 ethernet chip. Now I am on testing (jessie) and I have gigabit connection working again.

Turn off both systems and unplug the nic. Then set linux and then connect cable and power up.
While I assume that the linux driver is at fault as mentioned by SkarmoutsosV, it could be some negotiation or Q issue between the two components.

Edit:
By the way, unplugging is not silly, it is advanced troubleshooting. I have seen many times strange problems just because of a bad contact.
