Android being open source, does not mean it contains only open source apps, right? I think this is false, because, as far as i have heard, chrome is closed source (based on open source chromium, but this is no guarantee of anything), youtube app is closed source, etc.

So, lineageos being based on the source means something bad about it? Not necessarily, i think, since it can read and understand every line of code it reuses (in google partly open source projects, are there source obfuscation being used?).

You certainly aren't the first one to get that idea.
Look at all those "alternative" ROMs out there that aren't really all that alternative from vanilla Android.
The answer is: it isn't that easy.
Foremost keep in mind they all want to retain Android App compatibility!
And then there's the weird tendency to NOT remove every call to a Google server even though it's right there in the source.
It's also a political thing - Google have a tight grip on AOSP and can force open source developers to take certain directions and/or make it harder for them by changing things.

Long story short, you need to understand what AOSP is and what Android (as it is shipped) is and what Google is and how it all relates.
