Why is it looking for files not on /media/tom/9983149b-3a05-462b-96a6-939625e6c7b6/tom? They are indeed not there.

I would say the pendrive is in use, that's why the content was modified. But you need to know more about it.
By the way, do not put sudo in front of command "just for fun". You will make more troubles than you could solve.

I remembered I had Alarm Clock applet on it. I just disabled it, but I still get:

I used sudo because I previously got "permission denied" when I ran the command w/o sudo. I am going to remove the Alarm Clock applet to see if I get different behavior.

I copied from tom from media to home on the new drive:

sudo cp -R /media/tom/9983149b-3a05-462b-96a6-939625e6c7b6/tom /home/.

All the folders I moved now have a padlock on them. I can open them, they are not locked. A few folders that were not locked are now locked. For example the Dogs folder (just has information about our dogs). I have to enter my password to open it. I thought about adding -p. Did not preserve as the owner on both drives is tom and password is the same.
