root fs is mounted read only after adding new drive

I have a fedora installation with two sata drives, two dvd drives, and a spare ide controller. I am trying to copy data off two ide disks -- one with a windows installation on it, and the other with a debian installation. When I attach both ide drives with the windows drive as master, I cannot access the linux drive. When I attach the linux drive as master, All my mount points are mounted read-only. After booting however, I can mount partitions read-write.

Has anyone seen this behavior before? I am unsure why adding a drive would cause my automatic mounts from other drives to change. Any help would be appreciated.
