Yes.
Linux doesn't pretty much care if it is agp or pci express.
It is supported.
In fact i use a Geforce PCX5300 Pci-Express card since Christmas and it works great.
I suggest getting a NVIDIA card because the linux drivers are much more mature and easy to install than the ATI ones.
(I am talking about 3D support. 2D supports works with the native Xorg driver for both of them)
