First of all, Welcome to LQ.
Issue 1. Your keyboard hardware only produces a scan code for each button pressed. That gets passed to several pieces of software, including the application you are currently using, to produce the "expected results". Messing with the keyboard layout is only one piece of the "several pieces" in the chain. If you desire to know more, here is a link that explains in detail how scan does are used.

Since its caja that is not doing as you expect with F3 key, I would suggest you look at its configuration.
Issue 2. This is a totally different problem. Mouse pads are very configurable. You need to look into that configuration. Personally, I do not like them, much prefer a external mouse.

What version and release of linux ( you distro ) are you running?
