Exclamation defrag vfat on WINdows makes Linux a mess

I have 2 physical hard disks in my computer.
1/One 80GB divided into 3 partions (2 NTFS for WIN XP and 1 for Fedora 3)
2/One 6GB formatted as FAT32 in windows XP so that both WINDOWS and FEDORA can access

This is my problem:

Afer a while using the FAT32 drive as a temporary drive to transfer data from Linux to Windows, i used windows to defrag it!!! I think i made a terrible mistake because after that, when i come back to linux, my desktop icon disappear completely!!! Is that because when i defrag my partition, the structure of vfat partition changed ?? If yes, why it effects linux while i dont install anything on that partition (I only use it to store data and i config the fstab file to mount the vfat partition automaticaly when system boot)

If somebody know how to make my linux come back to normal and know why it has that problem please help
