ffmpeg, although . you might have to compile it yourself on most distributions, because the version that is packaged usually doesn't have all the features you need.

I installed the iaudio jukebox software on my virtual machine, and use it from there... It works on wine, but you need to install directx9 for the conversion software to work... You can install directx9 on wine, but I didn't bother... because well, I already got it in the VM.

I bought an iaudio7 recently:
Only downside is that there is some bug playing ogg's. flac and mp3 work fine, and I like the interface.
I don't have that much ogg, so I'll just convert those to flac, and just convert to flac from now on (I have almost 2TB... what am I doing compressing the stuff anyway)
