In the past I have used UnxUtils, but it is a little messy

There is also putty, which personally I do not like.

Anyway, once you start a ssh connection ypu can use gnu screen, or tmux

The advantage is you can close the ssh session and things will still be 'running' in screen or tmux

Really I guess it depends in what you actually need to do

If you can give a little more detail I'm sure we can point you in the best direction

Cygwin will give you a full linux-ish command line on the Windows system, which you can then ssh from like normal. Or you could install any number of ssh clients for Windows, such as putty.

Putty works fine here. To run commands simultaneously you will either have to learn job control or you better use, as already mentioned, programs like screen or tmux to multiplex the console (even with multiple console screens at once).

Then as TobiSGD says, you will need to learn Unix job control (follow his link).
