"by default it is installed on the correct disk (where the Win resides)"

Your post gave the impression that the Windows bootloader was loading Windows. Did I misread your post?

yes, and I don't understand where is grub. I changed the boot order of my hard disks from BIOS. Now the first disk is FC6 one. It does not boot at all. When I was trying to update the boot loader and to install it on the MBR of the Windows disk I got warning: no packages were copied, your bootloader will not be updated.

Once you change the boot order from bios, that pretty much buggers grub.

Solution on my platform

I have met the issue:
1. If your OS disk is SATA disk, must build in related SATA driver. My SATA disk is connected to SATA AHCI. and
2. Do not compile related SCSI driver as a module.

when creating an initial RAM disk image, try something like
mkinitrd -v --with=ata_piix --with=sd_mod /boot/initrd-2.6.14.5-2.img 2.6.14.5-2
