Situation is as follows:

I use my raspberrypi to upload a bunch of films to the ftp of my webhoster regularly so I can shut down my main machine in the evening and have the rpi doing the work in the background.

This works great using "screen" on the command line.

Now I would rather use FileZilla instead of command line FTP clients.

Is there any way to set up the upload queue in FileZilla with X forwarding and then somehow detach from it and let it run headless on my rpi in the background?

Run a vncserver on the pi, and a vnc client on your desktop. When you shut down your desktop, the X11 session continues to run on the pi. In the morning, run the vnc client again and find your session where you left it.
