Reclaim disk partition from hard disk installation

I need to upgrade Linux operating system on a machine without CDROM. The only way I managed to do it is by installing from hard disk. I copied CD ISO images to a 4GB partition, booted from floppy and installed the operating system.

During the installation, it refused to let me reuse the partition that holds the CD images which is quite understandable. After the installation, I tried to reclaim the partition by using fdisk, but it told me that there is no free disk space left. However, it also printed the following messages:

The number of cylinders for this disk is set to 10011.
There is nothing wrong with that, but this is larger than 1024, and could in certain setups cause problems with:
1) software that runs at boot time (e.g., old versions of LILO)
2) booting and partitioning software from other OSs
(e.g., DOS FDISK, OS/2 FDISK)

Any help will be appreciated.
