modelines not executed in gnome ?

Hi all,
I have an annoying issue with gnome and modelines. It is not a critical one, but certainly annoying.
My monitor is a Mitsu Diamod pro 2070 (22") and my card an ATI 9700 pro.
I run it at 1280*960, with built-in drivers (not the ati ones) but there is a shift to right (screen is not centered). I added a modeline to correct this in xorg.conf but it seems it isn't read. I have to run xvidtune with this exact modeline values to get the screen perfectly centered in Gnome.

How come ? What would you do ?

Plus I noted something weird. From time to time, the is a flicker on windows border, like a wavy line, and this never happens in Windows with the same refresh rate. Where does it comes from ? The ati driver ? Something else ?

Thanks for your help.

I would put the machine into text console mode and run SaX2. Run level 1 would do that. That will put an image on the screen that you can center, expand, contract, or whatever. Then it will modify your xorg.conf or XF86Config file.
