Some time ago my linux system started to produce the series of three short beeps on motherboard speaker, repeated three times. Such series of 3x3 beeps may happen once for a while, or two or three times in quick succession.
While beeps are happening, the linux system continues to function, seemingly without other problems. The only issue with it seeming to be potentially related is disks full to 95-99%.
This is definitely not the BIOS POST beep codes problem.
Are the beeps all the same or are the middle three longer?
All beeps are uniformly short, intervals between them also uniformly short, intervals between every 1x3 beeps series uniform and somewhat longer, and intervals between 3x3 series (if these crowd each other) may be perceptibly more short than any other interval. Approximately, bip-bip-bip, bip-bip-bip, bip-bip-bip takes about 2-3 seconds.
Isn't there some beep-based diagnostics in linux kernel? I seem to find some hints in its source, but nothing definite yet.
Yes. Macbooks and some Supermicro boards do SOS on DRAM problems, so maybe others as well.
There is code in the kernel for generating a beep on the speaker, but I don't know of anything that would be outputting this on a regular basis. Your PC is probably haunted. Have an exorcist go through the output of the ps command (I like using pstree for this) and find the malevolent process.

Or put out a pot of honey to lure out the bad 'fluences.
It isn't 'regular' by the way. Come to think about it, might be correlated with high loads or maybe it's something to do with temperatures? Output of `sensors` doesn't show anything bad, but the air ejected from the case might be warmer then it usually was.
As it happens, the beeping was being emitted by the "smart" case, the event being power supply overheating. It wasn't linux or motherboard related at all. This specific case is therefore closed/solved.
