Ok yeah, I understand that, what window manager are you using? I do not think that I have ever come across something where you can actually have it "minimize to system tray" type of thing like in winbloze, but depending on your Window Manager (ie KDE, Gnome, Fluxbox, etc) you can have it so that it starts up but doesn't appear in your taskbar at all. If that is at least better. You can also create shortcuts on your "taskbar" to the applications, if maybe that is what you want.
But we will need to know which WM (window manager) you are wanting to do this in first.
You can start a program and have it not actually go to kicker (the taskbar). But like I said, I don't know (or have ever read/seen) to make a program "minimize" to a system tray type thing.
As for starting with an entry in kicker:
kstart --window <program name> --alldesktops --ontop --skiptaskbar <location to program>
man kstart will give you alot better of an idea than that, but it at least points you in the right direction.
To make a shortcut in kicker for an application, you right click on an empty space in kicker and choose add
