Big problem in linux partition


Hi
I am in problem with my linux (redhat 7.1)
I have windows and linux.
After proper shutdown when I am booting my machine in linux I am getting error and I have to run fsck run manually (not always) by giving root password.
When I got this message first time I ran fsck but in somecases I gave no when the programme asked.
However I am getting input/output error (not always) when trying to find something in /usr
I want to get rid of it without destroying my data atleast in /home filesystem. So I kept a backup in Windows portion by mounting windows from linux.
Now what to do with linux partition.
One important thing I am getting these problems after I have upgraded my system with Redhat 7.1 from Redhat 6.2 . I need halp in this ground without affecting the windows partion. I can reinstall linux but before that I want to know that is it going to solve my problem.

are you sure that you're shutting down correctly? just powering off from the prompt without running shutdown or the xdm shutdown command can cause the booter to demand fsck when you boot. most linux systems use the ext2 file system by default, which needs to be properly unmounted before restarting.

I have mentioned the words "proper shutdown" which means that I am running the shutdown. This type of
suggestion is meaningless.

And further I want to know whether formatting my linux partition will solve my problem. If so then how to format partitions separately.

I have following partitions :
windows 7169MB /dev/hda1
/boot 54 /dev/hda2
/home 6306 /dev/hda5
/usr 3302 /dev/hda6
/ 603 /dev/hda8
/tmp 502 /dev/hda9
/var 400 /dev/hda10
/swap 753
