How do I programs I installed through wine to act like the playonlinux ones?

I am running Ubuntu 10.04 with Gnome 2.30.2 . The windows programs I installed through play on Linux when minimized go to the task bar and act native to the GUI. The programs I installed through wine, when minimized, turn into ugly icons that can't be covered by windows (always on top), and some disappear when I try to move them, making it difficult to navigate within the GUI. Anyone have solutions to this issue?

playonlinux if i am not mistaken actually does a few things
1) creates a separate wine prefix for each installed app
2) configures said wine prefix with specific settings, some of which are specific to the game being installed
3) installs any necessary dlls into said wine prefix
4) installs game into said wine prefix

so my guess would be to look at winecfg for one of the prefixes and make the appropriate changes to the default wine prefix
