What drivers do you have installed? If you have the nvidia drivers, are you running nvidia-setup?

I found a NVIDIA X server configuration tool and I have been looking at it and it is seeing the additional monitor and when I try to make it a separate monitor and save the setting it refuses to save the configuration saying that it could not remove old backup file. is there a way around this?

You need to run the setup as root, so in your case, try running it f from a terminal using sudo (although I'm pretty sure there is another version of sudo you can use within gnome called gksudo).

any suggestions on what to change in the settings app that it takes me to?

Code:
sudo nvidia-xconfig
which is what it told me to edit gives me this
Code:
Using X configuration file: "/etc/X11/xorg.conf".
Backed up file '/etc/X11/xorg.conf' as '/etc/X11/xorg.conf.backup'
New X configuration file written to '/etc/X11/xorg.conf'
