And it's very annoying if the shell had become busy before you have changed the directory in the panel, because then the panel's directory changes to the shell directory.

Another annoying thing about MC is the renaming process, but I fixed that :)

I do not think it can be. Its there to tell you that mc is still running a subshell, so you need to close it before exiting.

I either

- ctl-o (check what is running. Sometimes its just a space in the input of the command line) ctl-c ctl-o, else
- accept yes to quit anyway (spacebar works)

Ctrl-o and type "clear" then hit enter.
 
Simply switch from the file display to the shell window with Ctrl-o, type "clear" then hit enter.

What I wanted was to disable that message and implicitly not to work with Ctrl-o and other stuff

I don't know what's the connection between Gnome Commander and mc, but what I _do_ know is that I'll never install gcmd. Why?
1)mc is exactly what I need (though that message is very irritating)
2)since it's called Gnome Commander, to run it, you'll need the gnome libraries...well, I don't like it :D
3)I hate GUI (it should be probably the first reason)

I found a mail in which the developer was explaining that's not possible to disable it.
