This isn't currently possible with JDS (or any other GNOME distro), unfortunately. It's one of the most requested features though, so hopefully somebody will get to work on it soon. Basically it's a limitation of the window manager (metacity) and/or the file manager (nautilus, which is responsible for drawing the desktop background), depending on who you ask... which is probably one of the reasons it hasn't been implemented yet :/
There's at least one third party solution you could try, but it's a little messy:

In the meantime I had tried the same trick on my installation of ubuntu which is also Gnome. The same situation is there, so I had come to the conclusion this was the case, lol

IF the resolution is desired for work applications...my suggestion is to use two separate Hard Drives with each having a separate OS installed. Or a large Hard Drive with multiple OS's installed with each having different resolutions as default values. Adding the additional hardware is extravagant. The utility is "user determines". Me, I've been in situations where two desktops were time savers for research. One decides if the time is productive, or the pitfalls of machinations promises.
